I understand the raid controller should be replaced by a MEGA, but otherwise would this box work as a VICIdial database server?

Sure it would work, but how many agents are you looking to have operate through it?
Yes, we always recommend MegaRAID cards. Even though the Dell PERC cards use similar chipsets, they do not offer the same performance.
Also, I would recommend not using Windows as the specs show

Would it handle up to 100 agents at 4:1, with 4 or 5 asterisk servers?

It should be able to handle that, although the weak link in these specs is that there are only two SATA hard drives. I would recommend at least four hard drives so you could set up a RAID 10. It would be even better to use SSD drives and to have at least 6 of them so you could have your data partition being separate from the OS.
