There're a few different ways to do a manual dial so it really depends on which method you're referring to. Technically the only way to change the phone_code is to update the lead record as it's stored in the vicidial_list table. The leads should have been loaded with the proper code to begin with either through including it in the lead file or by selecting it via the "Phone Code Override" in the web-based lead loader.
That said, you can get around the phone code in these ways:
1) If you are manually dialing by clicking "DIAL NEXT NUMBER" in the agent interface then set "Omit Phone Code" to "Y" in the campaign detail view and set the dial prefix to N44 where N is the digit specific to your carrier entry. This will tell VICIdial to place all calls with N44 in front of the phone_number. This will affect both manual and auto-dialed calls.
2) If you are manually dialing by typing in the phone number through the agent interface ("MANUAL DIAL" link at the bottom), you can specify the phone code in the upper portion of the manual dial screen. There is no need to set "Omit Phone Code" to "Y" in this case.
a) You can also do an override using the bottom portion of the screen but you must specify the entire dial plan to match. This sort of call behaves differently than either two above and should probably not be used.
Hope this helps.
