The best way to back up is to copy all your data to another computer.
If you want to know the best program to use to do it ... there are too many for anyone to honestly say which one is "best".
Vicidial has a method of backup (have you read the manager's manual? and checked out the various script files in the vicidial distribution? those each have their own directions commented into the files ...).
There are also actual backup systems such as bacula. Other than that, you want to be sure you have all your mysql data (easily exported using mysqldump) and all your settings files (/etc folder mostly, especially /etc/asterisk) so you can reinstall the same way you have your system now in case of infection or catastrophic failure.
You may also (seriously) want to look at something like ghost 4 linux (g4l) which can make an image of the hard drive (or individual partitions) for serious recovery. Searching for backup software available on SourceForge.net is a good place to start.
